Lexan overlay

I want to make a Lexan overlay for my control panel. I haven't drilled holes in the panel yet. Is it a good idea to clamp the Lexan to it first and drill the holes in the wood and the Lexan simultaneously, or should I do them separately? I'm concerned that if I don't drill them at the same time, they won't line up right.
