control panel advice please?

I've got some MDF and some Lexan, which I want to lay together to form the top of the control panel for my cabinet. I'm not sure the best way to do it though...

I want to design the layout of the controls, then cut the necessary holes in the MDF and Lexan. What is the best way to do this? Do I need to design (draw) the layout twice, once on the MDF and once on the Lexan, or is there an easier/better way to do this? (for example, is it a good idea to stick the mdf and lexan together first then I just need to draw the "cutout" design once?
